What happens to transparent PNGs?

A PDF page has no transparency, so transparent areas appear over the white page — effectively a clean white background. The rest of the image is unchanged.

Will the PDF be huge?

No. JPGs are embedded as-is, and very large images are scaled to a sensible resolution, so the PDF stays a reasonable size without visible quality loss at normal viewing.
